Not sure what kind of fee you're talking about. Any kind of bank fee, however, can be entered as a check.
Just enter a check with the bank as the payee, and number the check something like 5071A--i.e., use a letter after the check number to indicate that it's not one of your regular check numbers.
Then when you reconcile the bank statement, mark off that account-withdrawal item just as if it were a check.
